Human nature being what is, I wouldn't bet against that happening, unfortunately...
Computing and the WWW are two of the most wondrous things to happen in my lifetime, along with the Man on the Moon. It is a terrible shame that there are people out there that want/will muck it up for the rest of Humanity.
So GG, to answer your question, I think it will happen, or at least it will be tried by some a*****e.

Ok so what do we do to keep our computers from being gobbled up by the big bad program.

Is there any other method besides stealthing your computer that would help. I realize we have to interpolate abit now as as we don't know what form the malware will take.

From what I know at the moment it could take the form of a trojan with a payload. That would be the easiest I believe. But I be quessing here also a little. Because I flat don't know for a certainty.

These characters are sharp as heck too writing this type of code. Also a lot of money being used on the WWW enters into the equation.

This character in the Midwest that Poppy posted the article on is one arrogant egotistical individual (Nicest thing I could come up with on short notice.). These types think they are smarter than the rest of us. That usually brings them down.

My take on all this is that it'll all stop when it starts to hurt the firms that are paying for the advertising. I bet Sony will never think about installing rootkits again, because the publicity hurt them in the pocket. In the same way, if it started to become known that certain companies are using these methods to sell their products then we need to stop buying their products. They claim that they don't know that these methods are being used, I say they darn well ought too. If they're too stupid to know how their advertising dollars are being spent then they don't deserve to be in business anyway. But whether they know or not, they don't deserve any of my money.
