Got another issue I need some input on.... Trying to fix an hp pavillion a6000(vista).

The PC will power on and the motherboard/PC manufacturer splash screen appears and freezes. The only way to get past this screen is to clear CMOS and repeatedly press the boot menu or setup keys untill it decides to work. This PC had the trojans Alureon.gen!J and vundo.gen!ap. I cleared the cmos again and powered on the pc and eventually got into the system recovery console, where I was able to reformat/install vista to get rid of that nasty vundo trojan. Now that the viruses are gone from the HD the only thing I have to fix now is that strange motherboard issue

Im thinking its a motherboard problem because it seems to only work immediately after the CMOS has been reset. Is it possible for a virus to damage the motherboard like that?
