They may be hidden from view under Windows. Go to My Computer>View>Folder Options>View>check Show all files and uncheck Hide File extensions...
Then take another looksee at your Startup disk.
You'll notice those files may look faded--that's simply to indicate that they are normally "hidden" files, but you've elected to have them show.
QOH: This does not apply to what you saw in DOS--that showed everything on that disk.

would have made a tool to fdisk/format/hard-disk-copy in a speedy way.
in the steps I read in here it was suggested to allow primary dos partition to use all 20 gig, (must have been a timewarp/refresh fluke, since I think the post was meant to advise to use the earlier reported 2 gig as pri dos and later add other partitions, but it read as if it was suggested to use all of the 20 gig as PRI DOS.
what I wanted to point out is that if ALL of the disk is used as PRI dos, one needs tools like PQM to repartition without data loss.
since this is a fresh/clean setup, better get the partitions right at the onset.
btw, the WD tool can do that too.
and yes, avoid EZBIOS(since you don't need it anyway), but the other tools worked like a charm when I last used them on a 30 gig.
as for downloaded boot floppies
when the booter does not come in an self extracting "image" format, but came as a SFX only, it can be useful to sfx to floppy from the Downloaded file, and then run SYS A: from dosbox to ensure it becomes bootable.
last, the fdisk tool will only report file format used -aka FAT32- AFTER formatting the disk

just my toppence,

Agree that it would be more efficient to put two to three partitions on that drive (maybe move the swap to it's own partition), for this case it would be better to just leave the whole thing as one (for now). Will break it up later if QoH so desires. I think that's a bit down the road though. Puh-leeze make sure you make that disk on a Win 98SE machine. https://discussions.virtualdr.com/ Those other startup disks really should have worked, or at least get you in the door, but I suspect those "missing" files may have been the reason it wouldn't partition FAT 32.
When you fdisk, after making that partition, no matter what it says initially, go ahead and power down, then reboot into fdisk and choose the option to view the partition. Post back what it says. (had better say FAT32 or I'm gonna be wery, wery, pissed off... https://discussions.virtualdr.com/)
QOH: This is very, very important. Trying to come up with a possible alternative to that startup floppy. Your Win 98SE CD: Is it the Upgrade version or a retail Full version? (and do you have the serial number?).
IF it's a retail Full version (Upgrade version will not work this way), then here's what you can do:
Delete whatever partition you made in fdisk. Power down, power up and re-enter fdisk. Select "view partition" and make sure it is no longer there--(if it's still reporting a partition there, try to delete it again, power down etc.). If no longer there, exit out. Reboot with the floppy still in.
When asked if you want CD-ROM support--say YES.
After it stops loading, you'll be at the A: prompt. After that prompt, type in: D
You should now be at the D prompt (your CD-ROM).
Type: setup
The CD should start. It will check your C: drive, then ask if you want to use all of it for one partition---say YES. Let it do it's thing. It should prep that hard drive for installation--when it asks you to reboot, do so. Just follow the directions slowly and explicitly. When Windows starts to actually install, remove the floppy from the drive. (There are a few reboots on Win installation; you don't want the system to reboot to the floppy for this).
