Which folder? Have you installed Microsoft's SyncToy?
Here are all the places to look for items that start (or folders that open) when you boot the PC:
1) Start>Run, type "msconfig" without the quotes, and then look in the Startup tab
2) Documents and Settings\username\Start Menu\Programs\Startup folder
3) Documents and Settings\All Users\Start Menu\Programs\Startup folder
And in the Registry at:
4) HK_Local_Machine\Software\Microsoft\Windows\CurrentVersion\Run
5) HK_Local_Machine\Software\Microsoft\Windows\CurrentVersion\RunServices
6)HK_Current_User\Software\Microsoft\Windows\CurrentVersion\Run
7) HK_Current_User\Software\Microsoft\Windows\CurrentVersion\RunServices
Uncheck or delete the entry as appropriate.

If it is a Ghost folder, one of the locations SuperSparks mentioned should be controlling this. Microsoft's SyncToy can exhibit a similar behavior, also due to a registry problem, but in SyncToy's case the registry keys are not also SyncToy keys.
Hello shahan :)
Check this too
Go to Start/Run and type
regedit
OK
Then in the Registry Editor find this key:
HKEY LOCAL MACHINE\SOFTWARE\Microsoft\WindowsNT\CurrentVersion\Winlogon
Click Winlogon
Look for Userinit in the right pane, it's value should be:
C:\WINDOWS\system32\userinit.exe,
(Note the comma at the end)
Assuming that Windows is installed on the C:\ drive. If it reads anything else change it to that value. There might be an extra line here
