I hope you have already had an answer from someone else but just in case I will give it a try.
Somehow the email server checks if all messages have been deliverd. It does this after the last message. If the last message does not come through correctly and the download aborts, the check will not perform correctly. Thus, the next time you download your email it still has these emails.
So, phone your provider and ask them to delete the last file (which stops at 16%).
