Items that are put into the Msconfig Startup tab are in the Registry at:
HK_Local_Machine\Software\Microsoft\Shared Tools\MSConfig\startupreg
Start Regedit and navigate to that key, then delete the line that you don't want to show in Msconfig.

MSConfig Startup allows you to remove any item that has been previously disabled via MSConfig:

Ccleaner, a good program to have for many reasons, also has a function to delete the old startup lines. (note that disabling the startup item will stop it from running, deleting it is more of a cosmetic fix than anything and will disallow you from re-enabling the program)
