I concur with WhitPhil.
Pasting the StartUp Log results in a post here could be revealing.
It looks like WhitPhil's suspicion that this was much more than your regular nasty, was quite correct....

I'm afraid the EXEfix08 report can be a little misleading under these circumstances talidyce.
It should repair the EXE registry data even if regedit.exe is missing.

There is a small chance that an active Trojan will stop the EF08 from repairing the problem.

Hi Chuckers.
The Stub Paths only run once for a logged on user.
If you log into windows as a new user,they will run again allowing those programs that you see listed to run with the no profile...
