Yes, I set the BIOS clock and the Windows clock reflects the same time. I thought they were separate, though, and you could set the time though WIndows.

For God's sake leave the HOTFIXES alone. They're updates that you need for your PC. As Train says, if there is one that causes a problem (and that is fairly rare) you'll hear about it on this forum...

My guess is that you are right and it is a hardware problem from the installation of the HD.
Check all the internal cable connections, make sure the RAM is seated properly with no flip connectors...
