I had the same problem with my e260. The updater is, simply put, a major pain. What its telling you is that you can't manually launch the updater. When you start your computer, a process called SansaSvr.exe (or something along those lines) runs. This will detect your player, when its in the right USB mode (I *think* MSC is the one it updates in... although, if you have an e250r, I can't help you there, the mode names are different). Once it detects your player is connected and in the right USB mode, it launches the Sansa Updater, which then allows you to update your firmware. Its annoying that you can't launch it manually, but you'll get used to it.

Alternatively, you can manually update firmware, although, off the top of my head, I'm not sure how to do that. This (http://www.anythingbutipod.com/forum/forumdisplay.php?f=9) forum really helped me with my e260 when I first got it, I'm sure they'll be able to help you out too.
